The CIMS (Cyanobacterial ITS motif slicer) for molecular systematics

چکیده
The 16S-23S rRNA Internal Transcribed Spacer (ITS) is a commonly employed taxonomic marker in cyanobacterial systematics. Due to numerous challenges articulating phylogenetic relationships within this ubiquitous, ancient lineage, polyphasic approach including 16S sequence data, ecology, morphology, and ITS secondary structure analysis has become the standard. In particular, motifs are being utilized erection of novel cryptic taxa. However, challenging as researchers must manually mine parse data visually find identify structures. This painstaking process deters from using motifs, may lead inconsistencies, rather dry, tedious enterprise. Thus, we present simple, user-friendly web-based application for help finding preparing most common (e.g., Box-B, D1-D1´, tRNAs, etc.). After extensive testing, note that recovered at ca. 97%. These can then be easily exported into Mfold or other similar folding packages. We hope will both provide valuable tool but also facilitate new discoveries allow greater consistency publishing comparisons. accessed www.phylo.dev.

A MODEL FOR THE BASIC HELIX- LOOPHELIX MOTIF AND ITS SEQUENCE SPECIFIC RECOGNITION OF DNA
A three dimensional model of the basic Helix-Loop-Helix motif and its sequence specific recognition of DNA is described. The basic-helix I is modeled as a continuous ?-helix because no ?-helix breaking residue is found between the basic region and the first helix. When the basic region of the two peptide monomers are aligned in the successive major groove of the cognate DNA, the hydrophobi...
متن کاملMolecular Systematics of Polygonum minus Huds. Based on ITS Sequences
Plastid trnL-trnF and nuclear ribosomal ITS sequences were obtained from selected wild-type individuals of Polygonum minus Huds. in Peninsular Malaysia. The 380 bp trnL-trnF sequences of the Polygonum minus accessions were identical. Therefore, the trnL-trnF failed to distinguish between the Polygonum minus accessions. However, the divergence of ITS sequences (650 bp) among the Polygonum minus ...
متن کاملMolecular systematics of the Canidae.
Despite numerous systematic studies, the relationships among many species within the dog family, Canidae, remain unresolved. Two problems of broad evolutionary significance are the origins of the taxonomically rich canidae fauna of South America and the development in three species of the trenchant heel, a unique meat-cutting blade on the lower first molar. The first problem is of interest beca...

This collection of articles provides an account of six presentations delivered at the 19th International Conference of the World Association for the Advancement of Veterinary Parasitology(WAAVP) (held in New Orleans, Louisiana, USA, from 10 to 14 August 2003) in a symposium session on Molecular Systematics and Diagnosis, organised and chaired by R.B. Gasser and D.S. Zarlenga. The focus was on r...
متن کاملDense taxonomic EST sampling and its applications for molecular systematics of the Coleoptera (beetles).
Expressed sequence tag (EST) sequences can provide a wealth of data for phylogenetic and genomic studies, but the utility of these resources is restricted by poor taxonomic sampling. Here, we use small EST libraries (<1,000 clones) to generate phylogenetic markers across a broad sample of insects, focusing on the species-rich Coleoptera (beetles). We sequenced over 23,000 ESTs from 34 taxa, whi...
